Remember how Juno said that he recognized MegaMan. This is probably why. I just read it on Wikipedia.
The Main Gate is actually revealed to be a stasis chamber for the robot Rockman Juno (MegaMan Juno), a 3rd class aristocratic unit from Heaven (Elysium). When he is accidentally awakened from his sleep by Rock, Juno makes many strange revelations, calling Rock Rockman Trigger (MegaMan Trigger) and claiming how the island's population needs to be purged so that it becomes more controllable. He calls the residents of the island carbons, which will not be explored further until the events of the sequel. At one point Juno realizes that Rockman Trigger is suffering from "memory loss" and electrocutes him with in order to "reinitialize" him. The Bonnes help him escape the electrical trap and sends him to confront Juno while rooting for him. When Rock is at the door right before Juno, Data appears mysteriously and recharges his energy, while giving him advice as well(gameplay reason). After a huge struggle between the two, Juno concedes defeat and seemingly dies. This is largely due to him being an "3rd class aristocrat model (Burecratic Model)", in comparison to Rockman Trigger's supposed title "1st class Irregular Hunter (Purifer Unit)"
Even with Juno's physical body gone, he transfers his backup data into the systems of Heaven, and the Carbon Purification Process(it was a rectangular object from Space with very strange markings seen in the ruins, like the Reaverbot symbol) was still continuing its preparations...until in a rather unexpected twist, Data gives new commands to the system, effectively stopping the Purification and also deleting Juno's backup data from Heaven. Data then reveals that he contains Rock's previous memories, of when he was Rockman Trigger. Rockman Trigger apparently put his memories into Data as a way to prevent Heaven from ever tampering with it. Data promises that he will restore Rock's memory when the time comes. After much rejoicing, the residents proclaim Rock as a hero and the Caskett family rides the repaired Flutter to new horizons...with the Bonnes trailing not far off in a makeshift boat with a ridiculously huge refractor crystal (from the Main Gate)
That would explain alot, huh.

Heh.. That's kinda neat. A way of explaining it to people like me who don't exactly catch on at first. This whole time I was wondering why Juno was never brought up again (except in NxC, and I don't really know the reason).
Data stored Megaman's memory so it couldn't be tampered with? Data defies even Heaven! XD

Well that's nothing new... Eh, everything there was just a recap of what you could have gathered by beating Legends...
Well anyway, it works this way:
I'm applying English translations, so bear with me. The "aristocratic" unit that they refer to Juno as is simply the Japanese term for "Bureacratic" (of which I STILL, to this day, don't know the spelling of. DASHE, MLT, ASSISTANCE IN SPELLING) The ranks fall in order as so: MegaMan X ( If you've read the bit included in Rockman Perfect Memories, the official MegaMan handbook, you'll find that MegaMan X of the ZERO series brings the remaining humans to Elysium from Terra, and initializes the flooding process, in which everyone left on Terra is killed) The Master Unit (or units, as there were more before they died off, or were stored in Eden), The Mother Units (Yuna, Sera), the Servitor units (Gatz, Geetz), the Bureacrats (Juno, as well as MANY other island guardians on Terra), the Purifier units (MegaMan Trigger), the Reaverbots, and then the P.A units, which at this point, could just be considered reaverbots as well.
Now with that retained in your mind, I'll inform you of the rest:
Something supposedly happens in this new ZX game that results in the original MegaMan X coming to save the world, by in fact destroying it. He brings as many humans to Elysium, a heaven of sorts that's already introduced in MegaMan X 5, and then enacts the flooding of Terra (Earth). Etcetera, etcetera, the rest is a bunch of establishing of ranks and beliefs on Elysium, then finally it comes to a Master, creates the first Carbons, Sera and Yuna, then goes on to create more Carbons, sets 'em on Earth, blah blah blah, then finally, this is where it gets good.
If you were wondering how Juno and Trigger knew eachother, it's as simple as this: Juno is(was) a Carbon, created by the Master. He was a Carbon that followed the System's orders RELIGOUSLY, as in he didn't trust emotions or any other thing that might change a HUMANS judgements. He did what he was told. He was in fact, doing the right thing in launching reinitialization, and purging all the Carbons, as this is what he was instructed to do. The Master however, being the only Human left (the others, I'm sure, went on to store their data in Eden, so that they may take over the Carbon bodies after they've created their society and such, and have evolved in such a way as the humans did before the flooding) wanted to create a unit, in X's image. He took X's Data, and information, from the Master System itself, and created Trigger EXACTLY in X's form. In other words, Trigger IS X. He's the perfect clone. So with this, Trigger was allowed emotional capabilities, and compassion.
So then Trigger lived on in Elysium for a while, and I'm sure word of him got down to Juno, and they met or summat, it's easy to see their connection. Until finally, Trigger engaged in a fight with Sera, they were both reset by Yuna when they were weak, Trigger was sent to Nino, Sera to Forbidden Island, etc. Then the story starts when Barell finds Trigger.
So there you go, it's pretty d-mn simple to understand. Keep in mind that all of the above is roughly translated from Rockman Perfect Memories, so it's not so much a theory as it is factual. Don't get me wrong, like I said, it's roughly translated, so we can all still speculate on the idea, as it's not 100% proven. So yeah, it's mainly a mix of both truth from Inafune, and a few of my personal opinions.

Cool... Do you always write alot?
I skipped through most of it and what i got out of all of that was....
Something happend in ZX, Humans went to Elysium, Master created carbons, created Yuna, Sera, Trigger, Juno. Juno is in Terra. Trigger and Sera fought. Yuna resets them and sent them to Terra. Then blah blah blah...
Short and simple, well simple enough for me to understand...

We've got a thread about RockMan ZX somewhere in General Legends where a bunch of us looked up the little details and made some speculations as to how it ties in to Legends. That's how he knew.
And it's "B-U-R-E-A-U-C-R-A-T-I-C." With two "u"s in it. Cause it's really just the word "bureau" (as in that thing you put clothes and junk in) with "cratic" after it. Of course, that could pose a problem for anybody who doesn't know what a bureau is.

Thank you, Dashe.
My posts are long because it's specifically stated under the rules that posts SHOULD normally be long and meaningful, rather than 1-4 worded posts, which is, mind you, against the rules.
And yes, I believe that I've already posted the loosely translated text from Rockman Perfect Memories, but just in case I haven't:
It's fairly easy to understand for the most part, but rather then just skimming through it, it'd probably best to read through the entire thing, and absorb most of the information. So like it says, the gap between both Zero and ZX, and ZX and Legends is still not completely assured, as the game hasn't yet been released, but it's safe to assume (given the knowledge from R:PM) that that's what happens.

Exactly, which is why the information inbetween is still a bit hazy. However, what we have derived from the text in the book, is that X (whether it may be another copy X, or different form) WILL in fact flood the Earth, and use Zero as a distraction (whether he may be the actual Zero, or a Zero impersonator. IE: the guy in ZX wearing Zero's live armor) so that he may take the humans to Elysium. We can't really deny the information given by Keiji Inafune, the freggin' AUTHOR of all that's Rockman.

TIESEL BONNE, Aristocratic is the Japanese term they use for Bureaucratic. Just like Irregular = Maverick, Repliroid = Reploid, Heaven = Elysium, etc.

Keiji Inafune must have a big ass imagination to come up with all these games and yet not run out of ideas. I wish i was like that, but on writing essays for school.

Of cousre! He is a genuis.Eventully he'll run out of something to say but what happens if he dies before he finishes....(ponders) Mr. Inafune is undeniably brilliant, but there's got to be someone out there equally creative that could do the games' plot justice. As for the Juno/storyline/ pie explosion thing... it was never too difficult to follow. That's just my personal opinion, though. I can understand how people could be confused about a few things.
