I don't know if you noticed this but when you come back to Calinca later and go onto the tundra there is that huge crater, and if I remeber correctly that broken down house with the racoon in it is gone. Can someone please explain this if it's explainable?

I believe that crater is the result of an explosion. Before you got there, Von Blucher tells you that the pirates have outfitted a train with weapons to take over the city. This is reinforced when Tiesel barks at Glyde about the main gun not being fixed.
Glyde argues that even though the gun was ready, it still needed some finetuning. Tiesel must have gotten trigger happy and fired off a shot before that could be done. He probably meant to hit something particluary, but since one of his complaints was that it couldn't hit the target, it can be assumed from this that the house was vaporized by the blast, leaving a crater in its wake....
Actually, it's a threat from the pirates. The hobo-like guy by the flutter tells you that the pirates blew up the hill (and building) as a warning.
Then that must've been one lucky shot...
Tiesel: Isn't the main gun fixed yet? it can't even hit the target!!
...I don't know if Tiesel was trying to shoot a rabbit or something, but I suppose it wasn't until after the house and hill were reduced to a smoking crater did the pirates decided to use that example as a threat to the townsfolk.
Nothing hits harder than life. Make sure you get up and hit back.

I have the answer, sometime before or after, thi first indication that the hill was destroyed is from the "hobo man" mentioned earlier, and then when you go down to the crater, Joe's daughter is standing next to the crater and tells you that the pirates blew up the hill and killed her pet (the orange fox)
