I don't think that the game ever told us how Klaymoor got in.. Maybe they swam up to the island during the battle with Glyde and Bola teleported him in or something.
As far as the Bonnes being fairly good diggers go, I have to agree, but the old man would definitely be more experienced, and would likely have a better knowledge of the island's legends and what's behind them.
Battles with Megaman would probably get repetitive no matter what, but he could have a better special weapon each time, as well as use a separate strategy.

I've been trying to get around to playing this since I joined MMLS, and finally did it. It looks amazing so far, though it keeps crashing for me. Any idea why?

But didn't Megaman wake Juno up in the first place?
I do like the idea of the Bonnes making allies with the island's people, though. Perhaps the old man who you find by the fountain in the original Legends is actually an experienced digger who can help them stop Juno. Of course, he wouldn't be able to protect himself in the Main Gate very easily, but there may be extra room in whatever mechs our favorite pirates bring to the ruin.

Seriously, who hasn't wanted to play the games from the Bonne's point of view? Of course, we got MoTB, but that hasn't exactly got battles with Megaman in it, now does it? Just think about how awesome it would've been to control Bruno.

Yeah, except for the villagers. They probably should've looked like the original MML townspeople. Also, I modified it a bit for said map, so that one player can play as Trigger, and the other as Barrett!
