I wondered why Sera was naked when you reawaken her on Forbitten island. I been wondering why for a few days now. I don't think that Yuna and Gattz done it cause I think they know better, but why Sera doesn't have her cloths on when you first see her. When you get to explore the SulpherBottom for the first time, Sera has her cloths on. How did she managed to get them back? Also, Sera was sleeping during the whole game until you took the forth key to the ship. Wasn't she sleeping for like I dunno, 1,000 years? There's so many questions about Sera........

Sera's always been a bit of an oddity. How a mother-unit can go from completely naked to a towel to their original clothing so fast is beyond my understanding; but as far as the sleeping thing goes, I'm pretty sure it's just a ruse. Geetz would probably have been sweating bullets the entire time you were in the room with her (if he was capable, anyway), hoping that Trigger doesn't recognize him or Sera. And Sera herself? Obviously she doesn't want to talk to Trigger. He saw her naked, for cryin' out loud. Who knows, maybe she was sleeping because she was quietly hacking the ship the entire time. There's all sorts of possibilities for just about anything in the game, and it all depends on what you believe in. As for the naked>towel>clothes deal? It's obviously video game logic, a little like that introductory scene where we saw Trigger in the Apron. He's never seen in it again.

I think it was just like minutes gone by as they go onto the ship and giving Sera a towel thinking she might be cold (I don't think that Sera, Yuna, Geez, and Gatz can get cold) and a chair to sit on. How Sera got her cloths back? I have no clue and I don't think we'll know how she got her cloths back.
Here's another thing I was wondering. How is Sera going to give Yuna her body back if her (Sera) body is destroyed or really damaged from the battle with Volnutt? Yuna needs to get back into her own body so she can give Roll her mother back. Megaman Legends 2 left us with questions of hows and whens.......

Simple; Geetz always keeps a spare set of clothes inside his man-purse. He wouldn't dare go into stasis without preparing the basic necessities.
(Seriously, that's my view on the whole thing. Geetz came prepared.)
As for the body dilemma, I'm sure that there's some sort of facility on Elysium for replacing a Mother-Unit's body. If the most basic ruin is capable of pumping out an infinite amount of Reaverbots, why can't the most advanced structure in the MML universe make a replacement body for Sera?

As some have pointed out already: Geetz (a.k.a. Jiji), like the loyal servant he is, always has a set of clean clothes ready for Sera.
Whether this is necessary due to habitual naked Sera running around the hallways after a bubble bath is up to one's imagination.

Haven't any of you been in a stasis field before? it can get very hot inside those things, that's why Sera decided to get naked and Geetz was holding her clothes, Geetz is a servitor unit, so he doesn't have the authority to shout: "PLEASE MISTRESS, PUT YOUR CLOTHES ON!!!!

Geetz is a servitor unit, so he doesn't have the authority to shout: "PLEASE MISTRESS, PUT YOUR CLOTHES ON!!!! For all intents and purposes; technically he can, but it would be either: a) A request, never an instruction or order. Or, b) Played for laughs

And I can imagine Sera's answer: "Shut up Geetz! I do what I want! If I want to get in my birthday suit (or fabrication-day suit... whatever) I just do it!"
