Futurama: Jurassic Bark
Fry found a dog in his time on the 20th Century, before getting frozen. He gave it some pizza and the dog followed him. Since then he was always with Fry. They had become great friends.
After some days, he tells the dog to wait for him in front of Panucci's Pizza while he makes a delivery. The classic freezing scenes happen. The dog even lead Fry's family to the cryogenic area where Fry was frozen, but he wasn't able to convince them to check the cryogenic tubes.
In the year 3000, Fry finds his fossil. He recovers it and the Professor would clone it with all of its memories back. Bender gets jealous and he throws it to the lava, only to later notice what it meant to Fry and Bender jumps to recover it, almost dying in the process.
Here's the part that made me cry. The Professor the dog died at the age of 15, 12 years after Fry was frozen. Fry thought he got a new owner and new memories. Thus, he sadly threw it at the lava as he thought it had forgotten all about him.. A scene from the past is shown to us. The dog followed Fry's last command and waited for him to return in fron of Panucci's Pizza. He did this for 12 years until he finally died...
This episode really made me cry. I'm a huge dog lover (I raise 9 at home at the moment) and I know how good and loyal they can be. Also, this story was inspired by a true story which I already knew before seeing the episode.

the description of that episode reminded me the movie "Hachiko: a dog's story" that movie really made me cry.
The only animation that really made me cry is definitively One Piece, Eichiro Oda really knows how to move the people's emotions, the stories of the childhood and past of many characters are very sad and emotive: Luffy, Nami, Sanji, Chopper, Robin, Brook, Ace, Sabo and many others. I don't want to go into spoiler territory, but I'll only say that Brook who is musician played his last song with his crew while a strange sickness was killing his friends one on one, he were the last man standing but then he died, only to come back to life 50 years later without his friends.
