I really don't think so. He is a very interesting character with all his powers though. Of course I mainly like him for his personality. I figure if the Bonnes had to fight him we would be treated to some class A dialog!

How about the beginning of MML2? Having to sneak into the Sulphur Bottom, find reporter costumes and collect information avoiding being discovered would be an interesting start for the game.
Battles against Megaman would be harder as he gets better equipment, you could actually beat him in battle, but then a cut scene would appear showing certain mistake the bonnes or servbots do leading them to leave Megaman escape or receiving the final blow.

Kind of, but I was thinking more, for example as in Metal Gear Solid 3: the game gives you the choice to pick up a gun loaded with a single bullet and an empty gun, if you chose the right one, you end up shooting the bad guy, if not the bad guys shoots you, despite any choose, no one dies, one because the bad guy is using a bulletproof vest, or the bullet was fake.

Feels like two separate mechanics in play there; one is storyline/gameplay-related, while the example you mentioned feels like a case of 'no matter what choice is made, the Bonnes will lose or at least not win anyway'.

But didn't Megaman wake Juno up in the first place? I do like the idea of the Bonnes making allies with the island's people, though. Perhaps the old man who you find by the fountain in the original Legends is actually an experienced digger who can help them stop Juno. Of course, he wouldn't be able to protect himself in the Main Gate very easily, but there may be extra room in whatever mechs our favorite pirates bring to the ruin. Although Megaman Trigger woke up Megaman Juno, Juno's awakening was bound to happen even if Trigger was not involved. Here are some aspects: 1. The Mayor said that there were increased Reaverbot activities in the Class A ruins. That is why the Mayor gave Megaman a Class A license to investigate the ruins of such activities. 2. To add to point 1, the opening of the Main Gate in the Clozer Ruins required the 3 ID cards (which Megaman eventually found) or a direct command from Eden itself. These facts may imply that Eden can give the Kattelox Island Reaverbots the authority to open the Sub Cities, get the 3 Keys, and awaken Megaman Juno to reset the population of the island. Back onto the topic, I think that it may be interesting to see in the Bonne's point of view and to play as them. Hopefully the ending will benefit the Bonnes rather than harm them.

The Bonnes don't actually need the ID cards to get into the Main Gate. Or even a Digger's License. We know they've got many machines that function like the Drill Arm. All they'd need to do is technically just go into that first ruin, the one the Junk Store Owner got stuck in. If they go straight ahead after entering from the entrance by where Roll found the Support Car, then hang a left, they could drill down the wall at the end of the hall, go down the ramp, and get straight to the switch to open the Sub-Cities.

But would they figure that out? I mean can't you get in the Clozer ruins that way too? I mean they did try to dig in there but with the dang Marlwolf!

I think if they didn't keep getting beaten down by Mega Man, someone would've figured it out. They do have over 40 sentient robotic minions to dispatch, and there's only so much ground to cover on Kattelox.

Considering that Tron needed to destroy walls in order to progress within the Nakkai Ruins, it wouldn't be too surprising if she eventually pursued that course of action on Kattelox.
Now that I think of it, Tron destroyed a ton of stuff on Ryship Island. Buildings, vehicles, the self-esteem of a young police officer, etc. Looks like destruction flows through the Bonne family's veins.

@op: I can honestly say that I never have thought of or wanted that. Nor do I presently have such a desire.
Playing a game in which you know you are going to lose all your battles is an interesting concept, though. It's very intriguing. Plus, the Bonnes win in the end, anyway, really. Sort of.

Yeah well that's what they get for trying honest work for a change! I'm sure as soon as the Bonnes got Megaman off the moon they would go back to pillaging. I still wonder how Stripe Burger ended up.
