I'm sure most people will say Juno, seeing as how he's easily the toughest fight in the entire game. For me, it wasn't Juno. By the end of the game I had paid for enough Energy Canteens that there was no way I was going to lose.
There was a battle that got the best of me over and over. It's Gesellschaft, the giant green airship. It kept defeating me.
This was the point in the game when I realized I'd better pull out the proper Mega Man weapons or else I'd be in a world of trouble. Those cannon bombs on the side of the ship was the biggest thing that gave me trouble. Once I found a way to shoot them down, it wasn't so bad from then on.
The Blumbears also gave me a hard time, but that was mostly because I wasn't familiar with the controls in the beginning. Now that I've played the game 10 times, the battle is pretty easy. Every once in a while, though, they will manage to defeat me. That's when I'm having an off day, hehe.

I've always found the gigantic robot the Bonne's built difficult. The one you fight in the Old City.. you know.. the really BIG one? Try beating it on very hard mode w/o the shining laser.

I beated Bruno in hard mode without the shininga laser, bow down to me lol
It was indeed difficult, i had to run around like a fool and jump like a grasshopper to avoid the missiles.

For me it was the Fokkerwolf. It kept moving really fast, and the Flutter's life gauge was usually drained quite a bit by the time I reached it in the first place, it usually just kept destroying the Flutter instead of me most of the time.

The most trouble? Uh....I don't know, Bruno is hard at first, but once you know him moves, you know how to dodge his attacks...its still hard though...Juno is easy, but his moves are real life drainers. The Gesselshaft is pretty easy besides the bombs on the side, which can be annoying. The Fockewolf can be taken down in a matter of seconds if you know how to use the Acticve Buster and range power-ups.
I'd say Bruno, since he has real life draining attack; alot of attacks; and is hard to dodge.

On normal mode the Gesselshaft battle always gives me the most trouble. I think the only way I can beat that battle is by using the Active Buster. Even on my last play through (which was only like a month ago) that was the only way I could win. On hard mode...any of the Bonne battles, they're just crazy. Lake Jynn especially. I think those battles are nothing compared to Juno's second form though...each attempt at beating him took me about 25-30 minutes. All that work I put myself through, just for easy mode.

It was the Gesselchaft battle. The Main problem is that you can't buy anything so you're stuck with the equipment you have.

The Feldynaught (not sure how to spell that... though I'm pretty sure those words are german) was a bit on the annoying side. I mean you try so hard to defend that one place from the bonne brothers, then all of a sudden Tron comes along with her four-legged robot and destroys everything within a half mile radius. That was a real spirit breaker... But still, Juno was one creepy... whatever he was. The barrage of giant lasers, the organs playing in the background, that smile... *shrugs* Him and his floating arms be danged.

Umm... let's see... I really didn't have trouble with anything, but... I'd say that Theodore Bruno on Hard mode was the hardest one to fight. I mean, LOOK AT HIS HEALTH BAR!!! I, at first, since I hadn't played it in a while, and then played Hard mode, forgot about Bruno. Then I went into the Old City, and,
"OMFG! LOOK AT HIS HEALTH BAR!!! And I don't have a Special Weapon equipped, other than the Splash Mine(I don't like to use Special weapons unless I need to)... Oh well... BANZAI!!!!"

The Fokkerwolf was the one that annoyed me the most when I played MML the first time, I wasted my energy canteen, just for the heck of it. I wasn't expecting the Bonnes to show up and I saved my data just after I finish my energy canteen.

The giant robot in Old City. I didnt know that there was a boss battle so I didnt bother to refill canteen/heal/equip side-weapon.

Marlwolf was the most difficult for me. In the beggining i didn't read the instructions that i was suppose to shoot the hatch...

I'm there with devillock, Marlwolf was very hard the first 15 times i tried to kill it. 1: I didnt know how to get on the Marlwolf. 2: I had no idea how to dodge the famous Bonne Grun Shield Breaker Energy Balls o' Death. 3: It was my first time playing. I was 6 years old.

well i think the hardest one for me was bruno,juno no prob.after beating juno like a hundred time's,i got an idea.so i tiered it.i actualy beat juno with all my armor,all my buster upgrades.as you see i was board.it took me like an hour to beat him.i just wanted a a good fight,and it was long and hard,cause remeber i had no long jump so i had to time my jump's.
i don't know about you but i have a file for all my favoret bosses. so i can figt bruno,the giant green airship.you guy's should do that it's fun
