I found out that there's a few different ways to beat him. I haven't seen anyone mention the way I beat him, which may or may not be the best way.
When the fight begins, the first thing I do is roll away from a cheap-shot green fireball that immediately heads toward Mega Man (by hitting L2 + the jump button to roll to the left). Maybe it's because I'm left-handed, but rolling to the left is always more comfortable to me. Many times, throughout the game, I try to line myself up a certain way so when an enemy is shooting at me, I can roll to the left. Rolling to the right is a little odd to me, and that might have something to do with being left-handed.
Anyway, the next thing I do after dodging that green fireball is climb all the way up the left side, taking out the one tank that's in my way. Now here's the thing I do- instead of waiting for Marlwolf to walk towards me so I can jump on the platform on his back, instead I just stand at the very end of the cliff and fire my Powered Buster special weapon whenever he opens that door. It works really well. I just have to be careful not to miss more than, say, three times or I will run out. If I'm lucky, each time he opens the door I can get in two shots.
The only problem with this strategy is that sometimes the game doesn't like to cooperate, and somtimes the Powered Buster shots won't affect him if you stand on the cliff. Sometimes the shots will go right through him, and no damage is done. Only happens sometimes, though. The same problem occurs with regular shots- standing at the edge of the cliff and shooting sometimes doesn't work.
Mastering the jump away technique (L2+ the jump button) has helped me to dodge those green fireballs without a problem. You know, he always shoots those green fireballs during the process of walking back and forth.
According to things I read online, during the fight you can walk around on the ground shooting something on his body. I tried walking around down there but couldn't find anything to shoot. In fact, many times it got a little too hot in the kitchen so to speak, and everytime I was ready to shoot at him he would quickly come over and walk right into me, and that really hurts!
But yeah... there seems to be a few different ways to approach that big monster machine. I agree that my way is probably a little boring, but it does work!

vvv Note: This is my old strategy!! vvv I usually just take out the treads, it makes him slower, and get to the highest cliff you can get to and blast him with my buster, occasionally shooting the Machine Buster, he dies pretty quickly.
vvv My current strategy vvv I do the same 2 steps, once on the cliff I'll jump onto his back, wait till the hatch opens, bombard him with powered up mines, If hes still alive, I'll jump back onto the cliff again to avoid him knocking me off, and shoot him with my buster to finish him off. I didn't do this before well, because I didn't know I could jump onto his back. o.o;;

Usually I just jump onto his back and stay there. I dodge the airborne bombs and shoot the servbot that comes out, and when the hatch opens I open fire, and usually get about a quarter of his Normal Mode life gauge down every time this happens. I jump on top of Leopordoes too, but I'd say they probably made a deck on the Marlwolf just so you could jump onto it. Sometimes I have Roll power up the Machine Buster as much as I can beforehand, and just rapidfire into the open hatch once I'm on the deck too. That's always fun.

I do almost exactly what you do, except it's a tad easier. I r teh sharp shooter. I wail on him with the Powered Buster from an easy distance. Using the cliff, you can literally retreat straight backwwards when he fires the green shot, and it will get stopped by the ledge. At that distance, with a little Range in the Buster, anything else that comes your way can be disposed of before it reaches you. Very much invincible at that point. It's really a rather dumb strategy, but it shaped my entire approach in all boss battles. It occurred to me to use this particular strategy the first time I played the game. I've always played at Long Range, whereas I was surprised to find most people here load up on Rapid and Attack head on. At the time, though, I was still fumbling around with the controls, having trouble... the whole "Shoot the treads then get on his back!" thing basically to me said "Run around getting run over, wasting time shooting something that doesn't affect the health gauge, so you can climb up to the top and get shot at!". In reality it's very very easy to take out the treads, which makes it even easier to get on his back, and just fire away at close distance. Probably faster, too.

Let me tell you, the best way to dodge that giant green shot is to run.
Anyway, after I do that for the first shot he throws at you, I start shooting at the treads. When I'm done with that, I jump on the cliff and try to get on. Mostly, he never gets near me, so I usually shoot from a distance with my upgraderd Power Buster. I never attempt to shoot the Leopordoes, usually because they're never in my way. Anyway, if I do get on, I get right next to the door and shoot whenever that thing open. You can get the Servbot before he even comes out of the door that way! And, if he tries to get me off with the Marlwolf's hands, I just move back to the back, where he can't get you.
It's pretty easy for me using this strategy.

Yeah, when the battle begins, and I finish avoiding that very first green fireball, I will climb the cliff and every once in a while he will surprise me with a cheap fireball shot to the back, knocking me off. Come to think of it, it usually happens when I forget to equip the flak jacket and I take massive damage. Go figure!
Sometimes I will work up the courage to try and jump on the little deck area on his back. If I can manage to land safely, I try my best to stay there and fire quickly whenever the hatch opens. However, usually when I try to jump on the deck (from the cliff) I will just barely miss it, and down to the ground I go.
I've never had much luck avoiding those green fireballs by running away from them. However, sometimes I can run away from them if I jump right before the fireball reaches me. For me, rolling away is the best bet.

I just take out the treads, climb the cliff, dodge, and shoot with my buster. I like things simple.
That, and the only special weapon I use is the Vacuum Arm....

I don't ever get on the Marlwolf's back. That thought had occured to me the first time I played, but when I tried and failed, I just assumed that was the wrong way to do it.
Part two...
Hold on to your hats, folks...
I don't use a special weapon. Having not completed the correct one, I instead resorted to my buster for the entire fight.
What I did was, I took out the treads and then proceeded to stand on top of the cliffs, dodge the green laser balls (without dodge rolling), and shoot at the servbot from a distance when he peeked out, thereby hitting the door occasionaly. Using this, I DID eventually beat him, but I have not doubt the process took a couple of hours at least.

The dodge roll? Since when has the dodge roll ever worked when you needed it to!? Me, I always run. It's very successful for me, only failing 1 out of 10 times, and that's not too bad at all.

Every time I've played through the game, I've found that the Marlwolf moves in a pretty set pattern, and you can judge the best time to climb up the cliffs by figuring out the timing for the energy balls.

The first thing I ususally do is run towards the ruin entrance, the Marlwolf ususaly circles around it so its keeps me from getting runover. Then I blast the treds 'til they smoke. Next, I climb up the quarry and wait for it to fire off those green plasma shots. After avoiding the shots, I make a dash for the hatch, once it opens, I shoot out whatever enemy comes out then lay down mines in the doorway and make Tiesel scream bloody murder as his precious machine goes up in smoke.

My favorite way to beat the Marlworf By: Rage Well I usually try to run from the Green Fireball but I always get hit. I know I can do the dodge roll but I refuse to use that move ever! Sometimes I avoid the green fireball by hiding behind the first step and it blocks it. After I can avoid that (or not), I'll go and start shooting at the treads and avoid the bombs and bat thingies. After I slow him down, I go up the cliff, shoot all of the tanks (to get some zenny), and avoid every green fireball teasil shots at me. When I get to the end of the cliff, I wait and jump on it's back. I avoid the servbots, the bat thingies and the Marlwolf's arm poking at me. When I have the oppurtinty...I open fire with the buster until it goes KA-BOOM. It's an easy battle, so I don't need any special weapons for it.
