(Kind of a blah post from me. I'm all over the place and probably didn't address everything I wanted to.)
Some interesting points were made as to Juno being female, but I just don't buy it.
I have problems accepting references to mythology in products of Japanese media because, simply, they rarely make a whole lot of sense and are many times not matching in gender. I first discovered this through Sailor Moon, in which there is an abundance of mythology. However, not only are many forms of mythology represented (no less than 3 different moon goddesses are mentioned), but the gender between character and mythological influence RARELY matches because 90% of the characters are female.
An example I feel is most relevant to this topic:
In Sailor Moon, there is a cat named Artemis. Now this is obviously following the trend in the series of naming as many characters as possible things relating to mythology. Problem is, there is no meaning behind the name whatsoever. Not only is the cat a MALE cat, he's a really lame non-character assisting this other cat whose sole job is to tell Sailor Moon "NOW, SAILOR MOON!" or "I'm detecting the Negaverse!" Where does the goddess ofwisdom hunting* fit into that?
Which is what I think happened here. Juno is possibly named after the Juno of mythology. But I think in this case as in many others, it's an attempt to add something extra to the character although the meaning of the name "Juno" doesn't really fit at all. Perhaps someone at Capcom just thought it sounded cool.
I was going to make a comment about how the "boob" is probably just supposed to be representative of the shape of Juno's armor, but fab beat me to it. And take a look at Teisel and even MegaMan's armor if you need further proof.
And just because it's interesting, here is a voice clip of Juno from Rockman DASH (he even says his name for those who may think I just picked any old guy). Some people still may have doubts, but that sounds like a man, bishounen though he may be, to me. I tried imagining it as the voice of a woman, but it just did not fit at all.

And as for the theory that Juno is genderless, I am more apt to believe that. He is an artificial lifeform after all. Gender is not really entirely necessary. However, I just don't think that theory fits, not after considering every other member of the system we know of is pretty obviously given a gender. You wouldn't say Gatz and Geetz are non-gender-specific, would you? And the Mother Units were even given female anatomy. Was it necessary that the mother units actually be female? No. But they certainly resemble females nontheless. It is also clear from the games that we are supposed to think of MegaMan Trigger as being male. (Though it might be kind of funny for the Tron-Roll feud if he turned out to be nothing.)
Granted, these are higher ups in the system, but (spoilers?) because even the CARBONS were given genders (and the ability to reproduce), I don't see why a Bureaucratic model wouldn't have a set gender as well.
